The package pedigreemm ( http://cran.r-
project.org/web/packages/pedigreemm/index.html ,
http://jas.fass.org/...nt/88/2/497.full.pdf ) is very good at creating A,
it uses sparse matrix operations and can hangle very large pedigrees.
However, you will need to sort the pedigree in advance.

This package, coupled with lme4 can be used to fit single-trait generalized
mixed models with correlations between levels of random effects according
to A.
